Sam Allardyce's side temporarily moved off the bottom of the table after Henrik Pedersen put the visitors ahead, but Alan Smith quickly levelled things up.
Bolton went back in front through Youri Djorkaeff, but were again pegged back when Harry Kewell equalised.
Yet in a spectacular finale, Michael Ricketts was fouled by Leeds goalkeeper Paul Robinson, and got up to score the resulting penalty in the 89th minute.
In second-half stoppage time, Pedersen met Stig Tofting's cross with a thunderous volley to put the result beyond doubt.
The result moved Bolton up to 18th on 12 points, two behind 17th-placed Sunderland, while Leeds were 10th on 17 points.

Manchester United slipped off the top of the Premier League after this defeat by Norwich City.
Norwich recorded only their second win against United in 15 league matches after Anthony Pilkington headed in Javier Garrido’s cross to score the only goal of the contest.
Defeat ended a five-match winning streak for Sir Alex Ferguson's side.
The result left United in second place on 27 points, one behind leaders Manchester City, while Norwich moved up to 13th on 14 points. The hosts were only five points above the relegation zone.
