United goalkeeper Edwin van der Sar gifted Middlesbrough the lead when he let Gaizka Mendieta's shot slip through his fingers.
Jimmy Floyd Hasselbaink and Yakubu scored goals before half-time to give them a 3-0 lead.
Mendieta scored his second which wrapped up the three points for Middlesbrough before Cristiano Ronaldo scored a late consolation.
Victory moved Middlesbrough up to 11th with 15 points while United fell to seventh on 18 points, putting 13 points between themselves and league leaders Chelsea.
2008: Arsenal 4-4 Tottenham Hotspur
Aaron Lennon’s stoppage-time equaliser capped a stunning fightback from Harry Redknapp’s Tottenham Hotspur against Arsenal.
David Bentley’s strike put Spurs ahead but Mikael Silvestre headed Arsenal level before half-time.
William Gallas then gave Arsenal the lead seconds after the restart and Emmanuel Adebayor added their third.
Darren Bent pulled one back before Robin van Persie restored their three goal advantage but Jermaine Jenas’ 89th-minute goal and Lennon’s tap-in earned a point.
The result left Arsenal in third on 20 points, six points behind league leaders Liverpool while Spurs were struggling at the other end of the table in 20th with six points, three points from safety.
