First-team duo Oriol Romeu and Che Adams combined to put Saints in front after 24 minutes, with the latter finding the net.
But quickfire goals by Callum Wright, pictured, and George Hirst, who converted a penalty, turned the match around and put Leicester ahead 10 minutes before half-time.
Conor Tee pounced on a loose ball to make it 3-1 in stoppage time.
Leicester stay three points behind leaders Chelsea, while Southampton remain 11th with 15 points.
