AFC Bournemouth grabbed a lifeline in first-half stoppage time, with substitute Harry Wilson curling a stunning free-kick into the top corner.
City struck a decisive third goal midway through the second half, with Aguero finishing emphatically after the ball broke to him in the area.
Man City move up to second place, two points behind leaders Liverpool, while AFC Bournemouth drop to 10th.
