Owen Wallis converted Tristan Abrahams' cutback on 85 minutes to secure the three points.
It means that AFC Bournemouth, who were in second place on goal difference going into the final round of matches, had to beat leaders Wolverhampton Wanderers on Monday evening.
And they got the victory they needed, winning 5-1 and ending the Canaries' cup campaign. Bury finished bottom on one point.
