Harry Wison gave the Cherries the lead with a low finish following a corner on 11 minutes.
Allan-Saint Maximin hit the crossbar for Newcastle before DeAndre Yedlin equalised with a close-range header with three first-half minutes remaining.
The Magpies took the lead seven minutes after the restart courtesy of Ciaran Clark, who pounced on a loose ball in the penalty area.
Joshua King almost levelled the match in second-half stoppage time but Newcastle held on for the victory.
The three points move the Magpies up to 11th, two points behind fifth-placed Sheffield United.
AFC Bournemouth remain seventh with 16 points from 12 matches.
