Tom Allan scored only goal of the match with a low 20-yard strike on 70 minutes.
Newcastle goalkeeper Nathan Harker had to save superbly from Stephen Wearne, while Middlesbrough's Enes Mahmutovic glanced a header inches wide of the far post.
