Both sides started brightly in a lively first half, with Folarin Balogun coming closest for Arsenal.
While his efforts missed the target he set up the 58th-minute opener, playing in Nathan Tormey, who beat goalkeeper Tom McGill with a low strike.
Four minutes later it was 2-0 as Emile Smith Rowe made a late run from midfield and finished well.
Brighton threatened a late comeback as Ryan Longman headed in from a 90th-minute corner and James Hillson was forced into a low save, but Arsenal held on to the points.
