A low strike from Keiran Evans gave hosts Swansea a sixth-minute lead but United replied eight minutes later through Largie Ramazani’s free-kick.
Dylan Levitt made it 2-1 just before the break with a penalty awarded when Brandon Cooper was adjudged to have handled.
The Red Devils sealed their sixth victory of the season with second-half goals from D'Mani Bughail-Mellor and Aliou Badara Traore.
Man Utd remain three points behind West Ham, who beat third-placed Stoke City on Monday night. Swansea drop to seventh after a first loss in three matches.
