Craig Goodwin's volley had given Australia a 42 minute lead which looked to have secured them victory until the sixth minute of stoppage time, when Wolverhampton Wanderers' Hwang Hee-chan converted an equaliser from the penalty spot.
Australia had Aiden O'Neill sent off for a dangerous challenge in the 105th minute following a VAR review.
With the match seemingly heading for penalties, Son stepped up to fire past former Brighton & Hove Albion goalkeeper Mat Ryan.
South Korea will now face Jordan for a place in the final following the latter's 1-0 win over Tajikistan.
In the other two quarter-finals on Saturday, Iran take on Japan and Qatar face Uzbekistan.

Nigeria and DR Congo reach semi-finals
Ademola Lookman scored the only goal to help Nigeria overcome Angola 1-0 and reach the semi-finals of the Africa Cup of Nations (AFCON)
The former Everton and Fulham forward struck four minutes before the break and that would prove to be enough for the three-time winners.
Nigeria will now face the winner of Saturday's quarter-final between Cape Verde and South Africa at 20:00 GMT, next Wednesday.
Brentford's Yoane Wissa scored a penalty as DR Congo came from behind to defeat Guinea 3-1.
Former West Ham United midfielder Arthur Masuaku was also on target.
DR Congo will take on the winners of Saturday's quarter-final between Mali and hosts Ivory Coast (17:00 GMT) in the last four on Wednesday.
The final of AFCON is on Sunday 11 February.
