The Scot opened the scoring on 33 minutes when he acrobatically finished off Joshua King's cross.
Everton equalised just before the hour when substitute Oumar Niasse teed up Idrissa Gueye to score for the first time this season.
After numerous saves from Everton goalkeeper Jordan Pickford, Fraser's deflected shot won it in the 88th minute to lift AFC Bournemouth to 14th.
Despite a first defeat in eight matches, Everton stay ninth.
