Isaac Success nearly set up Roberto Pereyra, but the winger's effort crashed off the woodwork as Watford dominated the first half.
But Newcastle broke the deadlock on 65 minutes when substitute Perez met Ki Sung-yueng's free-kick with a glancing header.
Watford could have equalised in added time but Stefano Okaka, six yards out, shot over.
Victory for Newcastle moves them up to 17th on six points. Watford are eighth on 19 points.
