Michael Keane doubled the Toffees' advantage on 23 minutes, powering in a header from Anthony Gordon's corner.
Leeds' hopes of a comeback rested with Rodrigo, who struck the crossbar twice in the first half with two superb shots.
Everton added a third in the 78th minute when Richarlison's shot took a deflection off Gordon and went in.
Everton are 16th on 22 points, five clear of the relegation zone, while Leeds are a place and point above them, having played a match more.
