A fine turn and strike from the 17-year-old midfielder gave the visitors the lead on 14 minutes.
Two minutes after the break, Foden netted his second, collecting the ball inside the area and finishing from a tight angle.
Oliver McBurnie pulled one back for Swansea, tucking in an Aaron Lewis cross.
Man City soon restored their two-goal cushion when substitute Lorenzo Gonzalez finished well on 87 minutes.
Swansea are next in action at Chelsea on 13 October while Man City host Everton on the same day.
