Southampton went ahead on 52 minutes as Danny Ings raced on to a lofted pass from Jack Stephens and struck his ninth Premier League goal this season.
Newcastle captain Jonjo Shelvey netted for the third successive match to level, heading in a cross from Andy Carroll on 68 minutes.
The Magpies went ahead with three minutes remaining when Alex McCarthy failed to deal with a shot from Sean Longstaff and Fernandez reacted quickest to finish.
Newcastle move up to 10th on 22 points while Southampton drop to 18th on 15 points.
