Newcastle made the breakthrough after 55 minutes when Federico Fernandez’s lofted pass was headed back across goal by Jacob Murphy for Callum Wilson to nod in.
Southampton equalised on 74 minutes through Mohamed Elyounoussi, who netted the rebound after his initial effort had been kept out by Freddie Woodman.
Allan Saint-Maximin appeared to have given Newcastle the win in the final minute when he finished a counter-attack.
But in the sixth minute of stoppage time, Ward-Prowse converted from the spot after a Video Assistant Referee review judged that Jamaal Lascelles had fouled Adam Armstrong.
A first point of the season moves Newcastle up to 15th, while Southampton are two places higher on two points.
