Liverpool increased the pressure after the break and halved the deficit on 82 minutes through Jack Bearne's deflected effort, but Bilbao held on.
The Reds remain third, a point behind leaders Paris Saint-Germain and second-placed Athletic, but they have a match in hand over both sides.
They would take top spot if they are successful in their winner-takes-all fixture against fourth-placed Wolverhampton Wanderers, who lie one point behind and can also finish top.
The six group winners will progress to the knockout stages, along with the two best runners-up.
